Another reason it will sit higher is due to the swingarm being traditionally for the bigger wheels. Have you considered getting a slightly shorter swinger?

I think a shorter swinger and a 290mm shock should do it off the top of my head. I don;t have a 14/12 klx style bike with me atm but I'm sure someone on here could give you a quick measure of their shock length and swinger length.
